Working on a transform of a graph?

Currently I'm writing a metric to calculate the connectivity of a graph. However, the algorithm requires to do some transformations on the graph, e.g. splitting and merging nodes. What is the best way to do this without changing the graph from the user's perspective? Is is possible to create a completely new GraphModel just for the calculations?
