I found that the number of clusters was always changing when I reload the graph and ran modulity function.
Why do this happen ? Did anyone find similar issue?

You mean modularity. There is earlier discussion about this at http://forum.gephi.org/viewtopic.php?f=32&t=2038&p=7062. The modularity computation algorithm uses approximation methods which is why the results may vary between different runs of the algorithm
