1.- ¿Is Gephi appropiate to determine if a graph is eulerian, hamiltonian, to determinate how many colours be neccesary to colouring vertex or in a map? ¿or be gephi approppiatte to find a eulerian/hamiltonian path? We don't have these algorithms implemented at this point. But Gephi can be extended...

You have quite a beast machine. But you'll need a good GPU for large graph visualization as well. Like one of this expensive Nvidia cards ;) What is really killing it is drawing the edges I think, as usual. I've always turned off the edges drawing (or turned them on time to time only) for the graph ...

Thanks for the log. This is useful You have weird errors on opening a module's JAR. How did you install Gephi? Can you try to clean the gephi userdir and see if it fixed it?

I think you can set your edge weight to represent 'bonding' right? Then you can run the "Weighted Degree" metric to calculate the weighted degree for each node. That will take in account the weight of all incident edges. Finally, use the Ranking tab, select Weighted degree and apply a size transform...

What architecture/os/version are you using? I wouldn't recommend using Gephi through a VM, though I tested it on VMWare successfully. What was your problem on Linux? I'm sure it can be fixed.
