I now see what you mean.
We are aware of this kind of integration feature, but at this time there is no command line interface for Gephi (which was designed with visual interaction in mind, so focus is currently on graphical interface features).

Hi Fiedzia, You can generate your graph from a scripting language, eg. Perl, PHP, Python, or anything else. You just have to write some text to an output file. You have to declare two edges. The principle is simple: each element comes into existence, live...and die. Well that's exactly what you can't do because of parallel edges... you were right, the timeline was once in the windows menu but it is now integrated with the dynamic filter.
does the color change happen when the mouse is over a node?
maybe this is simply the highlight selection mode. You can disable it from the advanced view options:
